چکیده

Constraint-based stoichiometric models are ubiquitous in metabolic research, with Flux Balance Analysis (FBA) being the most widely used method to describe metabolic phenotypes of cells growing in steady-state. Of the many variants of constrainbased modelling methods published throughout the years, only few have focused on thermodynamic issues, in particular the elimination of non-physical and non-physiological cyclic fluxes. In this work, we revisit two of these methods, namely thermodynamic FBA and loopless FBA, and analyze the strengths and weaknesses of each one. Finally, we suggest a compromise denoted semi-thermodynamic FBA (stFBA) which imposes stronger thermodynamic constrains on the flux polytope compared to loopless FBA, without requiring a large set of thermodynamic parameters as in the case of thermodynamic FBA. We show that st-FBA is a useful and simple way to eliminate thermodynamically infeasible cycles that generate ATP.

Erroneous energy-generating cycles in published genome scale metabolic networks: Identification and removal

Energy metabolism is central to cellular biology. Thus, genome-scale models of heterotrophic unicellular species must account appropriately for the utilization of external nutrients to synthesize energy metabolites such as ATP. However, metabolic models designed for flux-balance analysis (FBA) may contain thermodynamically impossible energy-generating cycles: without nutrient consumption, these...

Counting and Correcting Thermodynamically Infeasible Flux Cycles in Genome-Scale Metabolic Networks

Thermodynamics constrains the flow of matter in a reaction network to occur through routes along which the Gibbs energy decreases, implying that viable steady-state flux patterns should be void of closed reaction cycles. Identifying and removing cycles in large reaction networks can unfortunately be a highly challenging task from a computational viewpoint. We propose here a method that accompli...

CycleFreeFlux: efficient removal of thermodynamically infeasible loops from flux distributions

MOTIVATION Constraint-based metabolic modeling methods such as Flux Balance Analysis (FBA) are routinely used to predict metabolic phenotypes, e.g. growth rates, ATP yield or the fitness of gene knockouts. One frequent difficulty of constraint-based solutions is the inclusion of thermodynamically infeasible loops (or internal cycles), which add nonbiological fluxes to the predictions. RESULTS...

Thermodynamic constraints for biochemical networks.

The constraint-based approach to analysis of biochemical systems has emerged as a useful tool for rational metabolic engineering. Flux balance analysis (FBA) is based on the constraint of mass conservation; energy balance analysis (EBA) is based on non-equilibrium thermodynamics. The power of these approaches lies in the fact that the constraints are based on physical laws, and do not make use ...

Radiation balance and urban land use (case study: Kermanshah city)

Population growth and urbanization development are the main triggering factors of changes in urban land uses. These, in turn, result in changes in the components of radiation balance. The present study tries to analyze the role of urban land uses in radiation balance by calculating net radiation and its analysis. For this purpose, the Landsat 8 satellite image of 2016 was used. Characteristics ...
